Yu-Gi-Oh, despite the fact that I never played it, it looks a lot better than Bakugan.
(And the fact that I hate Bakugan)

Because bakugan is losing it's luster. Much less strategy with only a few strategies that are deemed 'good' (Haos 2 and Ventus/Companion Shun), whereas YGO has a tons of strategies (Fusions, Blackwing, Burn Decks, etc). And, not to mention, YGO has much more 'sophisticated' rules, you could say. And better tournaments.

YuGiOh! has 7388+ Cards which allow Multiple Strategies. With a good Strategy, you can even Win by using a Level 1 Normal Monster!
While in Bakugan... I don't think that a Serpenoid could defeat a Blitz Dragonoid.

Farakspin, Ventus 2, Ventus, Rikamaru's Surprise, etc
Really, once you think about it there's a lot of ways that can get you around a H2/Lowest G deck. The same could be said about YGO having many ways around some strategies...

I like Bakugan's Aquos attribute and Yu-Gi-Oh's Elemental Heroes and Morphtronics. However I would say I like bakugan a bit more as I can sit and play with the figures as apposed to just staring at a card when I am not using them for brawls/duels.

Yu-Gi-Oh. Thousand times better. Not made by a "excrement" company, strategies, tournaments that are actually organized, defined rules and actual responses to questions asked.
